Troubles with Java SDK

Hi! I have a problem with setting java sdk. I installed jdk, set up environment variables. Everything is working well, but when I change user to root, variables are missing and I get the following text in console:
The program 'java' can be found in the following packages:
* gcj-4.4-jre-headless
* gcj-4.5-jre-headless
* openjdk-6-jre-headless
Try: apt-get install <selected package>


What's a problem?

Kind of a problem. I also face some problem when using java application. I would like know if I keep my system running without solving the problem, would it be damage? Please reply.
